This was because he was already in the Micropython interactive session
REPL (Read–Eval–Print Loop)


Mitchell, I believe the boot.py is hard-coded to come back as that
generic template file.

I do not know why you cannot copy the files.

The only thing I can recommend is trying to copy one file at a time
(not as a group), in this order (and you only need these files):
boot.py
nvic.py
stm_low_level.py
tim3_enable_tim1_tim2_tim5__tim1_shuts_down.py
